It sounds like you have done manutenzione straordinaria without waiting for the nulla osta from the comune. techincally you should inform the mayor who has 30 days to object. If you hear nothing you can go ahead. If on the other hand it was manutenzione ordinaria you need no permission. I would claim that felting the roof is ordinaria... its likely that you have problems with the removal of the chimney.

to put in new felt under coppi and to remove a chimney is what we call "manutenzione straordinaria". 30 days before you could start with these kind of works it's mandatory to submit a "DIA", if your house is in a "protected zone" you should apply also for a "autorizzazione paesaggistica" so, probably you made something wrong and you'll have to call a geometra/architecht/engineer to solve this problem....and you'll be ask to pay a "administrative sanction".
